I don't know about Perl's tool chain, but the ExtUtil::MakeMaker tool chain deletes the manifest after merging it in. 
$(LD) ...
if exist $@.manifest mt -nologo -manifest $@.manifest -outputresource:
+$@;2
if exist $@.manifest del $@.manifest});
