Use a hash for your smaller array. Something like:

);
my %score;

for ( @gn_start_stop_chr) {
my ( $name => $begin => $end => ) = @$_;
die unless exists $score{$name};
print $name, # or stash your data somewhere
$score{$name}, $begin, $end, $/;
