my approach?

my @files=();
opendir(DIR,"/path/to/my/dir") or die "/path/to/my/dir: $!";
while(my $fname=readdir(DIR)){
      push @files,$fname if $fname =~ m@*\.ptseq$@;
}

closedir(DIR);
[download]

process them such that there are two output files for each input file.

This part of your requirements are not clear to me. Process them how?

Well, the ptseq file has description and sequence information. A1 would contain only descriptions, and A2 would have the sequence information.	[reply]
