The sequences are the same in both files
Are you sure ?. This is the first 3 records of each file, 11th character is different

file1 = CTACTCTCTCGTTTCCTAGGCTC
file2 = CTACTCTCTCATTTCCTAGGCTC
                  ^

file2 = CTACTCTCTCATTTCCTAGGCTC
                  ^
