suggestion: Instead of a long list of links on the header of each page maybe just have a link to "page with cool stuff" that lists and has a bit of annotation about each of the links.

The link to "page with cool stuff" that lists and has a bit of annotation about each of the links is already there. It's in the Information Nodelet in the link Guide to the Monastery.

FWIW, I think having the menu at the page top, just under the search bar, is an ideal place for it. What is your rationale for getting rid of it?

If I understand you correctly, then you could try the "No navigation menu under title bar" checkmark in User Settings. (I myself noticed this setting only recently)
Interestingly it's also implemented as a Nodelet called Sections.

Well mostly, the doc is incomplete there.
