OK, I investigated my settings. I use a CSS + JS solution (it links to CodeMirror). When I remove it and add the Code Prefix, the line numbers get selected with the code.

Yeah its not trivial. I remember long discussions about the best implementation on Perl-community.de back in the days. IIRC it wasn't perfect because line height could differ.
