You hit the nail on the head. Trying to have the hash with shall I say multiple levels was the cause.

 $files{"$processingFile"} = 1

Simply changing it to

 $files{"$processingFile"}{"file"} = $processingFile;

Worked!
Such a minor mistake, I was going nuts!
