If I understand your conditions correctly, this should do:

    print if /^  [ACGT]*    ([RYMKSWHBVDN])?
              (?:[ACGT]|\1)*([RYMKSWHBVDN])?
              (?:[ACGT]|\1|\2)*$
             /ix;
[download]
