    short answer: Place it in that frame

    slightly longer ansewr: have your frame source point to that script src="perlscript.pl" or target the links <a href="/cgi-bin/perlscript.pl" target="x-frame">somelink</a>

    No way: Perl never runs in any frames!

    Don't mix up server- and clientside of the CGI-Problem, which you are probably talking about. If you don't want us to speculate about what you might want to know: specify your problem concretely and ensure that it's Perl-related!
