I can't commend on your particular issue as I haven't used Net::Whois for a while, but I recall that when I was using it, it frequently would not return expected results. I wound up contacting the author of another module and asked some questions about it and he eventually wound up uploading it to the CPAN as Net::ParseWhois. It's backwards compatible to Net::Whois and seems to do a better job of handling whois queries.
