        Some virtual webhost(Unix)is configured incorrectly, does not support some file types and chmod permissions.

    What exactly do you mean by that? What file types and what chmod permissions?

        Does it possible remotely change/rewrite host settings according to my needs by executing some script in cgi-bin directory?

    Given the permissioning scheme of Unix you can change anything you have permissions to change. What exactly are you trying to change?
