Since you are on Win, changing the proxy settings for Chrome ONLY will be difficult: https://support.google.com/chrome/answer/96815?hl=en
Contrary to this official answer by Google, another (inofficial) page *does* list the possibility of using a command line switch when starting Chrome, so this is something you could try: http://peter.sh/experiments/chromium-command-line-switches/
