Use the addFileOrDirectory method and set zipName to the desired destination:

my $zip      = Archive::Zip->new();

$zip->addDirectory($dirname);
$zip->addFileOrDirectory( { name    => $filename,
                            zipName => $dirname . $filename } );
$zip->writeToFileNamed('test.zip') == AZ_OK
    or die "Write error: $!";
