Why are you changing it each time? Why not use this instead: 
open(FILE, "<file1.txt") || die $!;
{
local $/ = "****";
my $a = <FILE>;
chomp $a;
push @array,$a;
}
{
 local  $/= "####";
while (<FILE>) {
     chomp $_;
     push (@array, $_);
     }
close (FILE);
}
