You're talking about PPM GUI, which as far as I'm aware as an ActiveState only tool, the output of perl -V suggests to me that you're running ActiveState. Make life easy for yourself. Remove all the versions of Perl you have, download a recent build of Strawberry perl and use cpan to install bioperl. From their documentaiton:
"For Windows marchines using Strawberry Perl the installation can be done through CPAN instead. NOTE: The installation using CPAN is preferred to get the latest version, and currently Strawberry Perl is better prepared to install CPAN modules than ActivePerl."
