You might also want to take a look at Bio::Tools::Run::StandAloneBlastPlus, with the caveat that the author mentions the module is experimental. From the documentation:

NOTE: This module requires BLAST+ v. 2.2.24+ and higher. Until the API stabilizes for BLAST+, consider this module highly experimental.
