I suspect the problem is trailing whitespace (carriage returns, line feeds, spaces etc) on your sequences

  # Remove comment line(s)
  $para =~ s/^\s*#.*//mg;

  # Trim trailing white space
  $para =~ s/\s+$//;  # add this 

  ..
