but I also tend to leave messages in my inbox as reminders of nodes that I want to go back and respond to or upvote or whatever

If that is the only reason to leave messages there, maybe you could use the "Personal Nodelet" instead? Takes only one click to add a node to it, and then you can delete them again via your user settings when done.

That said, I am not in any way against such a change, especially if it is configurable as suggested. Just thought I'd share how I keep track of nodes.
