You should be able to, are you trying something like this?: 
my $cookie = $query->cookie(-name=>'foo',-value=>'bar',-domain=>'mydom
+ain.com');
print $query->header(-type=>'text/html',-cookie=>$cookie);

To generate cookies, you have to use the CGI::cookie method.
