Rather than modifying doxygen, (if POD doesn't work for you) and idea could be to work from RDoc (Ruby Doc). You can find it at http://rdoc.sourceforge.net/ I only suggest it over doxygen since it is for a more dynamic lanaguage (like perl). Either way it is going to be a great dela of work.
