Yes, you can use same mechanism that you used to upload the files in the first place (FTP, ssh or whatever) of course I'm not quite sure why don't have local copies of the files anyway. If it is not your site you are trying to get the files from you will have to ask the sites owner if they will let you have copies of the files, I'm sure you have a perfectly legitimate interest in obtaining copies.
