My main problem is running fasta34 for the second and the consecutive time

i extract the input of sequence each time thru the following code.The query.aa store just one sequence at a time.

open(QUERY,">$query") or die "cannot open querry file\n"; while ($inparr[$temp] ne "\n") { print QUERY "$inparr[$temp]"; $temp++; } close(QUERY);

if this is not the right way, then how should i get each sequence at a time in the file and give input to fasta34

you also mentioned about hash, can u brief me out how we can store such file in hash and then compare similar files
