This may sound obvious, or you may have already tried it, but I would use wget and request the static content, the CGI.pm based content and the mod_perl content and save each of those to a file and diff them. Look for any subtle differences between them. Just because a browser can compensate for mistakes, doesn't mean there aren't any :)
