The immediate solution is to dynamically generate the SQL. This could be as simple as: 
my $sql = <<__END_SQL__;
YOUR STATEMENT HERE
__END_SQL__

$sql .= "LIMIT $start, $chunk_size\n";

my $sth = $dbh->prepare( $sql );
# etc.
