Be sure to get a contract spelling out who owns what, whatever details you decide to accept.
By factoring the code into different files and modules, you can seperate widely applicable code from site-specific stuff. Try to retain ownership of the general code, and let them have the part that is specific to their site. Templates are very useful for that.
