See Encode::Guess, Lingua::DetectCharset, Lingua::ZH::HanDetect or CharsetToolkit (Java), Mozilla Charset Detectors.

Tools: unidesc, mguesser, enca. You might be able to compile them for Windows with MinGW or Cygwin. Hey, CamelPack comes with MinGW and a nice frontend!
