If you are expecting the statement 
 @$array[$i,$j] = @$array[$j,$i];

to interchange the elements, you are missing a step or two. You need to do something like: 
 my $temp =  $array->[$i,$j];
 $array->[$i,$j] = $array->[$j,$i];
 $array->[$j,$i] = $temp;
