Hey
dos2Unix in Unix machines will work and remove all unwanted characters
you can try the following sed commands 
sed 's/.$//'    # assumes that all lines end with CR/LF
sed 's/^M$//'   # in bash/tcsh, press Ctrl-V then Ctrl-M
