that is probably not a perl problem, but one of apache's configuration. the following snippet should be able to solve your problem: 
   ScriptAlias /cgi-bin/ /var/www/cgi-bin/
   <Directory "/var/www/cgi-bin">
      AllowOverride None
      Options +ExegCGI -Multiviews
      Order allow,deny
      allow from all
   </Directory>
