It is not entirely clear what you mean by "to homogenize disparate versions of source files".

Are the source files already in PDF-format and are the PDF-files of a different version? Or are the source files, different versions of the same file, whose names perhaps collide when packaged together? How does the packager (which one?) "flunks"? Telling us which error message was produced would also help. How do you suggest to "update versions". Do you mean changing the version number? The filename? Or ????
