glob doesn't list "." files unless you ask it to. 
my @files = <$dir/.* $dir/*>;

You'll have fewer problems if you use bsd_glob directly. 

use File::Glob qw( bsd_glob );

my @files = ( bsd_glob("$dir/.*"), bsd_glob("$dir/*") );
