This sounds like the perfect job for a perl script!

 );

foreach (keys %files) {
 open(IN, "<$_");
 open(OUT,">$files{$_}");
 while (my $line=<IN>) {
  foreach (keys %files) {
   $line=~s/use $_/use $files{$_}/g;
  }
  print OUT $line;
 }
 close IN;
 close OUT;
}
