Well perhaps if you then explain to us what you mean by EOF marker and what OS you are on then we might be able to help. The general case will be:

perl -pi -e's/$EOF//g' file
Where YOU replace $EOF with whatever it is that you mean by 'EOF marker'.

    It's not quite true, e.g.

    perl -pi -e "s/\r\n/\n/g" file
    would not work on Windows :)

    Upd: my bad, "s/\r\n//g" would work anyway. :(
