Just because I haven't seen anyone suggest it yet, you should be able to use substr and rindex to good effect here:

for (@files) {
   my $copy = $_;
   substr($_,0,rindex($_,".")) =~ tr/./_/;
   print "Change: $copy to $_\n";
}
