My main project with perl at the moment is a program called GUFEE, which stands for Genomic Utility for Finding Enhancer Elements. It is a command-line program that searches files containing FASTA formatted DNA sequences, either independant sequences or entire genomes. It searches for combinations of user-input short DNA sequences, with parameters for minimal number of occurances, length of a region for multiple sites to cluster within, maintenance of repsective spacing or orientation, etc. I fiddle with it for probably about 2 hrs. per day, debugging and such, while inbetween doing other labwork.
