I do not know why do you worry about identation of generated HTML, but as workaround I can suggest to shift <TMPL_VAR NAME='PAGEBODY'> to the left, thus you can get pretty output. 

<html>
    <head>
        ...
    </head>
    <body>
        <div>
<TMPL_VAR NAME='PAGEBODY'>
        </div>
    </body>
</html>
