sed questions aren't Perl question. However, I cannot reproduce your problem:

$ echo '(3.3.3.3,4.4.4.4,)' | sed 's/,)/)/'
(3.3.3.3,4.4.4.4)
$
[download]

I get that result both for BSD and GNU sed.
