Have you looked at the documentation for Net::POP3? What questions does it leave open that you need for checking and deleting emails? The SYNOPSIS section even has a complete program that checks for mail and shows how to delete it.

If Net::POP3's docs are inadequate, the POP 3 protocol is simple and the RFC isn't that hard to read. Telnet to port 110 and play around a bit, and you should get the hang of it.
