<$fh> will read a single line from your file, so just add two of them: 
open (my $fh,”<”,$file) or die “Can’t open file $file: $!”; 

<$fh>; # discard first
<$fh>; # two lines

while (my $line = <$fh>) { 
    chomp($line); 

    #blah
}
