I don't want to screw up the registry, but I am wondering where to start looking perl to be able to delete keys out. I used a command line process to save the registry from another machine and then to be able to insert them into the registry. But I don't know how to manually delete the keys first.

There are Win32 primitives to save and load an entire hive. That's probably what you want to "save the registry from another machine and then...insert them into this one".
