Hi, I tested your program on the following sequence: 

ACCAACCGGATTCTAGATGCAGATGTTGAAGATT # works OK.

Change the second C for a G:

AGCAACCGGATTCTAGATGCAGATGTTGAAGATT # Doesn't work.
