As you said, if you configure apache correctly, it should handle the SSL transparantly (i.e. you don't need to do anything in the perl/CGI scripts to make them work with SSL).

The Apache + SSL on Win32 HOWTO could be helpful if you want to set up your own SSL enabled apache. If you deploy to a server managed by an ISP, they should be able to do all the work for you.
