This sounds like a job for make. You can run anything you like in the makefile rules, including perl/cgi scripts. Shell redirection is available, and make will only run what is necessary to update from new data files.
ExtUtils::MakeMaker is available to help write makefiles, but may be too specialized to module building to be helpful.
