Try using Javascript "Combining PDF Documents"
http://partners.adobe.com/public/developer/en/acrobat/sdk/AcroJSGuide.pdf/
Else try using Acrobat 6 or 7
Select File > Create PDF > From Multiple Files within Acrobat 6 or 7
While merging if u get some extra bookmark remove using javascript

    Hi Praveen, Thanks for your response. We have solved this problem using sendkeys. Now the bookmarks and thumbnails were present in the pdf. Regards, Subbu
